I assumed that there was something wrong with my car causing the indicators not to flash, but i've since seen a handful of gen 3's that don't flash on the keyless entry. So I guess it was just a missing feature, at least of early model gen 3's.
I noticed that I could hear a relay clicking twice quickly after unlocking and once after locking, I thought there must be a way to make them flash easily, so I pulled the keyless entry module out to try and work something out.
It is located behind the dash on the left hand side of the car, if you lie on your back and peer up behind the dash you can see it and unbolt it.
This is the guts of the keyless entry unit: After some tests with a multimeter i figured out there is one big relay that drives the door locking motors, a small one that drives the interior light and two other small ones which are the relays I could hear clicking twice on unlock. These must be the ones that are meant to drive the indicators.

Tracing the indicator relays back to the main connector, i discovered that the pins are actually missing that connect to the indicator relays. Its like subaru went to all the trouble to put the relays in, but never bothered to actually wire them up... Weird...

I have a couple of spare wiring looms floating around so I carefully unpicked a couple of pins from another random plug.

Push the pins into the missing spots one the keyless entry plug.

The easiest spot to hook the wires up is the hazard switch. In this photo i have just temporarily stuck the wires into the pins to test them.

Works! I'm f**ked if I know why Subaru didn't just do this from factory, its only 3 extra wires for f**ks sake.

Don't forget to properly splice the new wires into the hazard switch loom.
