I need to find out if I can have a manual gearbox pulled out of an '01 Forester & put straight into a '98 Forester?

It'll fit but may need a matching rear diff ratio to make it work properly.
There may be speedo accuracy issues but you'll be able to drive it without an issue otherwise.
Don't stress about the 4 bolt/8 bolt difference at the bell housing, just use the available bolts on the engine and it'll be fine.
