If you close the boot and try and push down on it does there appear to be a lot of movement? Some Subie catches have some small adjustment available if it does have some movement in it. Otherwise some electrical tape around the tailgate latch can help.
Another perspective, considered your suspension components? Sway bar end links, sway bar bushes, strut top hats...would be the most common source of odd noises.
