So no boost spikes once you remove the ECV duty solenoid? The system uses the ECV as a wastegate of sorts to manage boost. That would be the only downside to this mod that I can see.

But hey any solenoids and vac lines that you can remove without causing other issues sounds like a good mod.

Nope,
this mod (when tuned correctly) actually makes the engine use the exhaust gas pressure to force the ECV open a little earlier than the ECU actually would open it, so it starts stealing boost from the primary sooner (it's well and truly maxxed out but 4000rpm when this is happening) and no spiking occurs.
have it over-tight and you might get spiking, but the wastegate on the B4 primary is sufficient to cope.
good dump pipes really help these things so does porting out the ECV to allow more flow into the secondary.

I was using stand alone, closed loop boost control anyway 
A good strategy is to flatten the boost off as you get to the changeover point as you want the wastegate to be closed when the ECV begins to open so you're not wasting energy blowing exhaust gas out the wastegate instead of into the secondary.

I don;t believe this will rally help the OP's issue unless the ECV is stuck open.

I know this is a little off topic, but which turbo is the wastegate actually on? I know only one turbo has it of the two.

MY00 Red RX, a nice daily that was sold off once the B4 became reliable...
MY02 Blue B4, aka 'The Project' - v8 JDM STi engine package and assorted other 'goodies' - Sold, then bought back for parts. Stripped and crushed.
MY03 Blue RX, the newer old daily, pretty well more B4 than RX now... In the process of being converted to the track toy... Watch this space!
MY02 Silver Wagon, H6 conversion, full blue/black leather and almost full black interior to go with it.
MY03 White/Silver H6 Outback, donor car for silver waghoon.
MY97 Silver RX, acquired to become track car, but plans changed. To be stripped and scrapped in time.

I thought they both had one. When I took mine out there was a small one on secondary and a giant one on the primary

Yeah the mod definitely makes sense as you're still getting boost pressure in the top side of the ECV. Mine's tuned to bleed some gasses earlier to help pre-spool the secondary so i'm not sure this will make much difference in my case. The only thing I might try is a 2.0mm pill in the IACV line to slow down the opening of the valve.

And yes I agree, you want the wastegate to be shut during changeover so you're not wasting exhaust.

Primary is on the Passenger side, and unless it's a very early (94-95) Gen2 GT Leggy, the Primary has the wastegate.
the Big thing on the secondary is the Exhaust Control Valve (ECV)

As Rob said, early models up till '96 used a wastegate on the secondary turbos. This was then omitted in the second series of Gen2 where the primary only had a wastegate. Come Gen3, essentially it's the same operation but some revisions were made to the operation to increase changeover smoothing.

And FYI.... the secondary BOV is referred to in the manual as the "Supercharged pressure relief valve" and is also known as PRV & SPRV  ;)

Ahhhh. Then thats a tiny wastegate :)

 

I always looked at it going wtf is that little thing and why is the other one ( EVC ) like an overgrown monster.

Remove Hose No:5 from the Solenoid box and T off with Hose No:22 from DPS

Remove hose No:2 completely and cap port under the intercooler.

Hose 5 goes to teh top port according to your diagram
